The narration from the Prophet pbuh clearly mentions Ayat al-Kursi separate from the two subsequent verses. Furthermore, this tradition from al-Amali of Shaykh Tusi also seems to define the beginning and end of what was termed as Ayat al-Kursi by the Prophet [i'm not quoting the full tradition]:. I did some research into this about a year and a half ago, but sadly i didn't note down all my findings. However, we also have places if my memory serves me correctly that only verse is required by itself.
One might ask; if in the majority of places we are asked to recite the two verses after meaning after reciting ayat al-Kursi, then what difference does it make whether we know it is one verse or three?
One answer is that it can make a difference in some jurisprudence issues. One that comes to mind straight away is the matter of nadhr. If you do nadhr that you will recite one ayah of the Qur'an, or teach one ayah verse etc were something to happen, then if you didn't take the view of precaution, you could recite just ayat al-Kursi and be fine. It's best to try and find your marjas view on this if you want to use it in particular acts of worship. In all this discussion, we must remember that the verse numbering was not from revelation even if there is no difference of opinion regarding the numbering of these particular verses.
There is not only one numbering system. Furthermore, Tusi does not mention the sanad in al-Misbah so that doesn't help either. This is how it appears in Tahdhib with slight change in wordings, but with a a sanad only quoting the relevant part :.
